Upgraded gear is generally more valuable, unless it has a low requirement by nature (like FB sorc shields) or has a high variance in stats (like eth Titan weapons). Upgrades aren't as important for those with lower requirements because of the requirement to roll the perfect version.

The item upgrader allows players to upgrade their gear to a higher item upgrading level by supplying the appropriate currency to the NPC. Upgrades can be applied to any kind of weapon or armor. They can be bought by players from NPCs that sell upgrades to items in exchange for various currencies, and can be found in random treasure lists. Once an upgrade is purchased, it can be applied to any weapon or tool using a The button will show a preview of an item's next level of upgrade, when there are enough materials.
The upgrade cost depends on the item slot and current item level and the weapon's price is higher than gloves or bracers, for example. Each upgrade costs 15 Flightstones plus a certain number of crests. Some upgrades give a discount on the Flightstones. Once an item upgrade is upgraded to a certain amount and is degraded, it can be sold and returned to the upgrader for a lesser amount of the two currencies.

For instance it's a good idea to utilize all of your Whelpling rank crests with the best equipment available, and then keep Drake and Wyrm crests to use for the next set of upgrades you're planning to create. This is particularly true for items like trinkets and rings that occupy multiple slots on the character, which can only be eligible to benefit from the discount for all accounts when all of the slots are filled with high-quality equipment.
